New Tool Improves 3D Cell Image Segmentation
Researchers introduce MorphoDeep, a framework designed to enhance accuracy and speed in complex 3D cell analysis.
Updated on Oct. 22, 2026 in Life Sciences

Scientists have developed MorphoDeep, a specialized tool for three-dimensional cell instance segmentation that outperforms existing methods. The framework uses a unique five-class semantic representation to reconstruct dense cellular structures.
Why it matters
Three-dimensional segmentation of densely connected cells is historically challenging due to thin, spatially heterogeneous membrane signals. This new framework addresses these technical hurdles by improving reconstruction precision in biological imaging.
MorphoDeep achieved a mean average precision of 0.812 at an intersection-over-union threshold of 0.5 across 226 test images, surpassing the 0.752 result for Cellpose-SAM. Its speed-oriented variant processes images in 23 seconds, approximately eightfold faster than competing models.
The players
MorphoDeep
MorphoDeep is an advanced computational framework designed to handle the complex requirements of three-dimensional cell instance segmentation.
Cellpose-SAM
Cellpose-SAM is an existing automated image analysis model used as a performance benchmark for comparing new segmentation tools.
The details
The framework learns a five-class semantic representation of background, cell interiors, interfaces, and multicellular junctions using supervised losses. Instances are reconstructed through connected component labeling combined with a lightweight watershed.
